Can someone help me understand the difference between the civic and the accord? I'm just looking for a commute car with good gas mileage. What's the reason I'd spring for more

Your question is key. You are looking for a good commuter car with good mileage. How many miles do you commute? Are you open to other choices?

The difference is that the Civic is a small car and the Accord is a mid-size. You'll have more room is the Accord, but won't get the fuel economy of the Civic, which is great. If you're not overly tall (or wide) and don't need to carry a lot around with you, go with the Civic. I like the LX trim. It's the most affordable and has power accessories, cruise, etc without wasting money on a sunroof and alloy wheels. If you're looking for affordable, it's the way to go.
